Which comparison mode should I use?

Words is best for normal text. Characters shows small typos and punctuation changes. Lines is best for lists, data and code.

What does the similarity percentage mean?

It shows how much of the text stayed the same compared to the total length. 100% means the texts are identical.

Is it safe to compare confidential documents?

Yes. The comparison runs entirely in your browser, so neither text is sent anywhere.
